Is Pyronin Y only fluorescent after intercalating with RNA or is it already fluorescent in solution without binding RNA?

Yes, Pyronin Y is a fluorescent marker for RNA and can be used to stain formalin-fixed, paraffin-embedded tissue sections. Pyronin Y is specific for RNA and will not stain DNA. Methyl green (sc-215348) is one option that stains DNA green, and these can be used together to distinguish between RNA and DNA.
